The history of this architectural marvel began on January 15, 1999, when the first stone was laid in a solemn ceremony attended by the country's Prime Minister. The main construction phase started in the spring of 2000 and took just over a year. The official opening, led by the Sultan of Kedah, took place on November 22, 2001, coinciding with the sixth day of the holy month of Ramadan.

The construction of the mosque was made possible by the generosity of the famous Malaysian philanthropist Tan Sri Syed Mokhtar Albukhary and his charitable foundation. At his request, the architectural appearance of the building became a kind of pastiche — a harmonious blend of styles from across the Islamic world. The project was developed taking into account the local climate, so the complex features many open spaces that facilitate natural ventilation.

Interestingly, the mosque is part of a massive social project that includes a university and a medical center. In December 2020, the Al-Bukhary Mosque Gallery opened within the complex, becoming the first exhibition in Kedah State dedicated to the evolution of Islamic architecture. This landmark has a "younger sister" — a mosque of the same name in Kuala Lumpur, built by the same foundation a few years later.
